Bondo is a brand name and most of their products will NOT work on fiberglass, it's a lightweight, rigid body filler that won't flex when fiberglass does which will result in cracking and eventual failure. The best thing to do is use fiberglass mat or cloth accompanied with fiberglass resin, apply in several sheets and then sand to conformity. This will give the best desired result and it will be as structurally firm as the rest of the car. Any sand scratches or pitting can then be filled with 'bondo' or even better, use duraglass or dynalite body fillers.
