Katie is half-right.
The best way would be to take the train. From Faneuil Hall, walk south (towards the back of City Hall), cross Congress Street, walk up the steps and through City Hall Plaza to the Government Center T station located on the southwest side of City Hall Plaza (next to Starbucks). The entrance to the train station is hard to miss because it has a big "T" symbol in front of it and looks like an ugly miniature pyramid.
You want the Green Line (not the Orange Line). When you go down the escalators, go to the left and wait for a train that says "Lechmere" on it. You'll have to be patient because nowadays the Lechmere trains are very infrequent. Most of the trains you'll see will say "Government Center" (meaning that the train is going out of service) or "North Station" (which leaves you one stop short of your destination).
The museum has its own stop called "Science Park", three stops from Government Center. The museum is directly across the street from the (elevated) train stop; you'd have to be blind to miss it.
By foot, the Science Museum would be about a 15 to 20-minute walk from Faneuil Hall. Certainly manageable on a nice day but I don't want to overwhelm you with directions because Boston, while a very friendly city for pedestrians, can be confusing to navigate for newcomers. Best to take the "T" (as we locals call it).

You could walk, it would probably take at least 20 minutes and would be a little far, because the Museum is technically not in Boston, but just outside the city in Cambridge, so it could be a slight pain. If you took a taxi, it would take 5-10 minutes and only a few dollars (if I had to guess maybe like $8?) so that might be good. Or you can just take the T. The Green Line goes directly from Fanueil Hall area, in the City Hall Plaza inbound to the stop labled Museum of Science. Once you get off the train, the Museum is literally right in from of you. That'll probably take about 5-10 minutes, seeing as the Green Line is a train that is an older style trolley-type train; not the typical Boston subway. . . Either way, all are easy and you'll have a great time!

It's not too far. If you get on the green line at Gov't. Center it's 3 stops or if you get on at Haymarket it's only 2 stops away. Probably it's about a mile I would guess

Your best bet is to take the T. From Fanuel Hall jump on Government Center. Follow (I think its the Orange line) to The Museum of Science). The Museum has it's own train stop.
