I just noticed differences between my favorites in FF and IE ...

if I organize my Favorites should I do it in both browsers separately, or there is a way to synchronize it some way?

usually the one who doesn't like to play nice is microsoft. but in this case Firefox doesn't have export utility. You can however via Firefox import you configuration information directly from IE by selecting file and import, then just follow the instructions in the import wizard.
