Matrix Reloaded. You'll wonder what the heck happened in the end.
Any M. Night Shyamalan movie. I've watched The 6th Sense, The Village and Unbreakable and I loved the twist endings. The rest also have suprise endings except reportedly the latest, The Lady in the Water.
Frequency. Father and son bond across time. Besides the time-twisting premise, there is also a deus-ex machina twist at the end that is quite heartwarming.
Face/Off. You'll question themes like identity and loyalty. If you wearing somebody else's face, does this mean you will ever be the same inside again? The climax is heartbreaking (Nicholas Cage screaming "Die!" is really scary), but I won't say whether it will be a happy ending. You'll just have to see this confusing switcheroo of a movie yourself.
Ronin, Pulp Fiction and Mission Impossible 3. All these three films feature plot McGuffins, an item which drives the storyline forward but of which its nature is never revealed, even at the end. So it's kinda fun to wonder what was in that briefcase, or what the 'Rabbit's Foot' was all about...

Well, a lot of movies make you think; those shouldn't be hard to find, but Hollywoodland was a movie without a definite ending.

Tom Cruise: Vanilla Sky, that was one of the creepiest movies I ever saw, and I still don't get it.
Manchurian Caninidate with Denzel Washington, It was hard to understand I just don't get the point....

Shawshank Redemption made me think as it is a very powerful movie and teaches you a lot about the human spirit.
