AGP Slots perform better as they are Faster then PCI slots. Also how and where they plug in to the motherboard is a huge difference. Heres a site for more detailed specs.

PCI was the first slot. Then AGP came along to up the stakes. The PCI bus was upgraded to the PCI-E. The PCI-E bus slot is physically longer than the PCI slots. An AGP card will not work in an AGP slot.
The PCI bus could only handle 32 bit wide data transfers. The PCI-E can handle 64 bit wide data transfers. Go for the PCI-E. Expensive, but worth it, IMHO.

Another nod goes to Jravey for the best detailed. Good answer from dieiscast01 too. The short and answer is this...If your motherboard uses AGP, then AGP is what you need. If you have PCI-Express, then use PCI-Ex. Also do not confuse PCI with PCI-Express, these are different. If you can get it, go for the 256MB card. You will be much happier in the long run.

AGP is a slot designed specifically for video cards. PCI is a more general purpose slot used for just about everything else.

agp slots run on 8x ,pcie slots will run on 8x solo,but the pcie slots with the proper motherboard allow "SLI",two video cards for supposedly twice the 8x or 16x,faster better and more gaming and graphic capabilities,pcie is the way to go now,but there's no saying that agp is all tapped out,personally agp is not dead yet but i don't see any more improvements coming soon for the agp slots.Pay a little extra and hang out a little longer.
