In a fair fight, and ideal fighting conditions, according to Sun Tzu, it would depend on how well trained and equipped the ninjas were.
I would tip the odds in favor of ninjas because they are skilled killers... but then again Zombies are dead already.. but then again Ninjas would be armed to the teeth and move like the wind...and would be able to make chops out of zombies... so I Would say yes...

I need more information. Such as the lore the zombies are derived from. The zombies could move slowly and go down relatively easily, or they could run and have bodies which continue to live even if the head is removed. Numbers also matter. With slow zombies, I figure about 1 Ninja for every 1,000 for victory. With the faster ones, that number changes to 1 Ninja to every 100 Zombies.

"Zombies" are a tool not trully a combatant. Anybody with good skills at slicing and dicing a living being will be able to defeat one.
HOWEVER, fear is a reaction to something that you are aware of. Zombie's aren't really aware of much. Initmidation won't work.
Drop one zombie, two will walk right over the first... So you must think of number of ninja's, how many zombie's, the arsenal available to the ninja's AND how much sake they have drank.
Yes Ninja can kill zombie IF ninja saw zombie coming.
And Zombie died from head loss.
Undead's - well you never can tell...

We Zombies sorry the Zombies have been at peace with the Ninjas for many years now. A war with them would be unthinkable.

Well, obviously I MUST say the Zombies would win!
Ninjas are still humans and zombies can reproduce a lot faster. Eventually the Ninjas will be outnumbered.
