The king of an ancient European kingdom, confirmed by the Pope, was besiged in his castle by a foriegn king's forces. After many years, he surrendered in exchange for the lives of his subjects and soldiers. He and his family were exiled, he being banished to a monastery in another country where he lived out his days. His family thrived in the new country and a long line of descendents still exist today. As this was prior to the ideaology of primogenture being widely accepted, and as historical examples show, it was common in this former kingdom for the royal blood line to be extended through male and female descendants, what would be the correct form of address for a male, or female, of direct descent?

It depends on which school of thought you subscibe to. There are those that believe once royal, always royal, as it's the blood that makes you royal. As in "Prince du sang", or "prince of the blood." Others believe that it's the office. There are examples of each in history. Countries have performed extensive genaology searches to develop a list of candidates to offer the crown, not all were from the same blood line, but all were of royal blood. If you subscribe to the prior, primogenture not withstanding, they could all be princes or princesses. If the latter, Mr., Mrs., or Ms. (albeit with an interesting family history.)

There would be no offical mode of address just for this. If they were put back in a royal power would be highness and majesty and if acepted into the nobility would be lord or lady.

An ancestor being a king when your family no longer retains power does not warrent a mode of address

There would be no offical form of address for this case. An ancestor being a king when your family no longer retains power does not warrent a form of address(Sir or madam is used most respectively). If they were put back in a power would be highness and majesty.
