According to my husband who is a big Superman fan, in the original stories, Clark's dad did die when he was young.

Actually if you follow the films his dad did die when Clarke was a teenager (the first Superman film) so this is simply following the same plot.
It's not a case of budget its a case of being true to the original story portrayed in the films.
I have never watched Smallville so I don't know how they killed him off but in the movies his father was portrayed to have a iffy heart and he died of a heat attack in the movie.

Cuuld have been any one of a number of reasons. Most likely it was way to add an extra element of tradgedy into his life. If you remember the Firs Movie with Christopher Reeves his father was dead in that one as well. It oculd have been a case of attempting to maintain some sort of media continuity. There is also the possiblily that they felt that with his growing maturity, relying too much on his fathers character would somehow impede that. Either way it has forced his character to face more trials and make more dicisions on his own, decisions that will eventually lead to the development of the character we all know as Superman.

I don't like that change in the Superman timeline either. I am also sick of Clark not being able to make up his mind on which girl to go with. And Lois pregnant?

The reason they killed him was
1. because it was the 100th episode & needed something major.
2. because he had taught Clarke all he really could.
3. to make Clarke realise that every decision he makes there are consequences. (save lana/ dad dies)
