A citadel is a fortress for protecting a town, sometimes with a castle in its middle. The term derives from the same Latin root as the word "city", civis, meaning citizen.

The Citadel was a fortress used to defend the city. It was built by the french; the name comes from the middle french word "citadelle" ....it means "a fortress that commands a city" or a "stronghold. So...it is called The Citadel because that's what it is (or was) - a fortress used to defend the city.
