The Program that runs silently are normally known as background program. The Best example is an Antivirus program, it runs at the background without interrupting any other program until any virus tries to sneak through. It wakes up and removes the virus off and will inform you accordingly.
Example: Antivirus, Firewall etc are background programs.

For Example: If you user messenger and after logging in you just close it without signing out the smiley shows in you system tray. It means that it is still running and you can see things like who is online, offline, a new mail, etc.
