It's an inprint of the sea sound just like spirits have inprinits on buildings they have spent many years alive in.

I've always thought that it was because of some sound wave thing that went through the shell and in to your ear, or something like that.

It is because there is air flowing through the shell and the sound echoes against the shell walls and creates a solid wave sound. (it's not blood going through you or your own heart beat.)
