Part of the answers are in the first three episodes. Remember that Duku ordered the clone army in planet Kamino and the Jedi discovered the plot.... remember that army was being created to "serve the alliance" which later became the empire by a decree of Palpatine, and the Jedi used it to free their men in episode 2.
Then in episode three, when the empire was created, the clone army was finally told by Palpatine to do what it was meant for, serving and imposing the empire.
There's a deleted scene that appears in the DVD of episode three where Padmé has an important secret meeting with the other leaders of the nations who felt betrayed when the empire was created and saw that the Clone war was declared, they decided to try to create a counter force and that's how the rebel alliance was formed.
One of the leaders was Organa, who later became Leia's surrogate father and thus she was involved with the rebellion.
What would be fun is to have a 7th movie showing the first steps of the Rebel Alliance that would make the link with episode 4 a bit like the Clone War series did between episode 2 and 3...
And why didn't Palpatine kill the Jedi earlier?
I think he had to have the empire created and blur all other's beliefs so he could have absolute power and also have Anakin's complete submission, since he was so desapointed of not becoming a Jedi Master....

You have a good point. Why did Palpatine give the order when he did? This is my theory: He had to wait until Anakin turned to the dark side. Even with all of the power that he had in the galaxy, no one could stop him except Anakin, who is obviously much more powerful than he is. He gave the order after the Jedi no longer had the Chosen One on their side, therefore making them weaker.

No one is quite sure how the Rebel Alliance was formed. It was probably started when the citizens who didn't like or trust the new Empire banded together and tried to figure out ways to defeat the Empire and restore the Republic. It also includes senators and other Republic leaders who were against the formation of the Galactic Empire. It most likely had Jedi roots (hence the "May the Force be with you"), though I am not sure how, as all surviving Jedi were in hiding. Perhaps people like Senator Organa thought of the Jedi and decided to use this as the Rebellion's motto. Look at the library- there are tons of fanfic books for after Ep. 6, and I imagine that there are some for other parts of the series as well.

He needed to think the jedi could trust him, but deceive them as well the rebel alliance formed after episode III

He needed Anakin first if he didn't have him it would have ruined his plan if he did that Anakin would know he was bad he wanted to decieve Anakin first. As for the Rebel alliance you should check out star wars books from the library they explain in more detail the story of star wars.

duh, b/c he needed the jedi to maintain control of the republic, that's why he created the clone/droid wars - so that he could use the jedi... he needed the wars in order to have the senate vote him extra powers, that's how he slowly became stronger and eventually was able to take complete control of the republic and turn it into his own empire

because he wanted aniken first if he did it earlier he would have lost him and not get sympathy for his cause
