They disagree on who they should have followed from the time of Muhammad's death, a.k.a the line of succession. They're fighting in Iraq (that's probably what you're referring to) because their is a power vacuum, with a bunch of criminals clambering for control, not really a shiite vs sunni thing, I think. That's just the convenient description of the current situation. You'll find plenty of shiites killing shiites and sunnis killing sunnis, too.
