sounds to me like your wax ring may be leaking a little bit,that's probably why the toilet was caulked to begin with.pull the toilet and replace the wax ring and bolts.you should never caulk around the base of a toilet because then if you ever do have a leak you won't know it until it's too late because all the water and (other stuff) will leak into the floor (and ceiling) below rather than out onto the bathroom floor where it will be discovered and can be fixed.pulling a toilet and replacing wax and bolts is not that difficult if you're a little bit handy.

You may need a new wax ring that seals the toilet. It's simple to fix if you have a wrench, unbolt the toilet and lift off, clean off old wax and place new one then bolt back on. Also what works better that caulk and doesn't mildew is Silicone. Like for aquariums. It lasts way longer than caulk and never discolors or wears out.

after 4 days the calk is dry and smell free ,get more calk ,a wax ring ,double thick bout 6.00 ,not 2.00 . replace the old ring ewiki can help too . and finaly recalk.

The new urine smell is the chemical in the silicon caulk. You are more aware of it now. It will leave when the caulk is through curing. Until then use air fresheners, putting a fan in the room will help it cure faster. Oh and make your men squat to pot.

I would clean with straight bleach, let try and repeat as required. Keep windows open and room well ventilated. In the hospitals they clean with bleach and normal temperature water. This has already worked for me when I had young children with not the best aim.
