Do not use shoe polish as this will not stay on the finish and will make matters worse. Also do not use any repair items 'as seen on TV' as these are not recommended by the technicians in the industry. Most of them are supplied by companies who have no idea what they are doing.
Usually store bought products do not work and you would be much better leaving it and having it looked at by a proper technician.
A pen mark on leather can possibly removed by an ink remover (available from the people below) but it is best left to a technician again as they may need solvents to remove it and then they will be able to fix the finish as well.. As you say if you scrub too hard or use the wrong products you will daamge the finish on the leather.

Absolutely NOT!!!!! All you'll succeed in doing is staining the jacket. Get some leather renewal cream or even use shoe polish...but never oil of any kind.

As for the black leather, I would use leather dye. Shoe polish will get all over anything that touches the jacket. The dye will dry, and won't smear. Can't help you with the white leather, although they make white leather dye for nurses shoes. Ink is a toughy to get out.

Shoe polish will work fine on the brown coat but I am not sure about the white jacket. What about Vanish.
Here is a bit of information I got for you. Dont know it is safe to use on leather .
Ink
Sponge the marks with a little methylated spirits* (available in chemists) and then wash as normal.
*Except on fabrics labelled acetate/triacetate. Always read your garment label carefully first.

It works for scuffs on leather shoes so see no reason why not on a jacket made out of the same material.
In the UK we have stuff called Oxi-Clean that works real good for stains. Also in europe there is stuff called DD7 which is good.
The states I know nothing about.

It's probably best to not use a vegetable oil which will oxidize and get sticky. Use something intended for dressing leather like "mink oil".

You can certainly use shoe polish. However, the abrasion will 'take' the polish differently than the rest of the coat. My guess is that it would go darker, and still be visible as a mark. Maybe try a shoe polish one shade lighter than the rest of the coat. Hug him hard and he will be glad he is home, anyway.
