All of the suggestions above are great! I would like to add if you are coming in November and it is on either the 16th or the 28th, then you should go to the Tori no Ichi festival where you can buy good luck rakes that "rake" in good fortune. It is just beautiful seeing all the decorated rakes but it is very crowded! It is open until midnight, so you can go even if you have a business dinner.

Senso-ji in Asakusa day or night. At night the temple and pagado are lit up
Ueno Park - has several shrines and temples including an island of sorts in a large reed pond with a lovely temple.
Meiji Shrine - dense forest park with Shinto Shrine
Imperial Castle park - site of the old Shogun castle. On the foundation walls remain but they are impressive
Nippori - Yanaka area. Cemetary, loads of small temples and shrines, and a golden kwannon statue. You can walk from Nipporo to Ueno Park.

go to Tsukiji fish market for breakfast, then go to Ueno and Asakusa for the temples and shopping streets.
After that, go to Ginza for some shopping.
If you wanna buy electronics, remember to go to Akihabara for wider choices and cheaper prices.
At night, you can go to Kabuki-cho for the night scenes, or go to Roppongi for the clubs.
Alternatively, visit the tokyo tower at night to get a paranomic view of tokyo.
If you have more time, go to shinjuku, shibuya and harajuku for more shopping, as well as to get a feel of tokyo's city life.

If you are going to be there on a sunday, Yoyogi park in Harajuku is a must see, lots of very interesting people to see if you are into people watching, Harajuku is also the fashion center of Japan. If you are into Gadgets, Akihabara is the center of Japan for you, if you are into anime at all, there are also maid cafe's there as well. lots of anime and anime related stuff.
