I know that it's an abbreviation for Jay-Hova and Young Hova and things like that, but where did the actual term "Hova" come from?

Jay-Z refers to himself as HOV. He's not talking about being a high-occupancy vehicle, but rather HOV being the latter part of Jay-Hova, his self-given nickname. Jay-Hova is a play off of "Jehovah" which is a "modern mispronunciation of the Hebrew name" of God. So by combining his rap name and an ancient name for The Mighty One, he is, essentially, calling himself the God of the rap game and its culture

Some Christians have noticed this and commented about it. The song "47 emcees" by Christian rapper KJ-52 contains the line "Jehovah is great but His name ain't Jay-Z". Yes, for Jay-Z to call himself Jay Hova is a little tacky to say the least.
