We had that problem too, and they seemed to be coming from the drain also. We cleaned and cleaned and cleaned, but they were still there. We hung fly strips and did the vinegar in a saucer trick, and they still came. We finally found an old rotten apple in a trash can in the basement. Once we got rid of that, they slowly faded away, and it still took 4-5 days.
Best advice - clean everywhere you can possibly get - counters, under the sink, under and behind the fridge, under and behind the oven, on top of the cupboards, in the next room, in the basement, in the crawlspace, behind the toilets... anywhere and everywhere, until you find the food source. And then clean a little more.

To get rid of pesky fruit flies, take a small glass fill it 1/2" with Apple Cider Vinegar and 2 drops of dishwashing liquid, mix well. The flies should be drawn to the cup and disappear.

omg i just got rid of an infestation. After 3 weeks of trying different things I ended up using a spray can of lysol disinfectant spray to shoot them. It worked. It's been 3 days and they are gone.

i would suggest dumping a little bleach down your drain every day (as long as you don't ahve a septic tank, I guess that can harm it somehow) and washing every surface in the kitchen w/ bleach

Put out a tiny dish (or a shot glass) of sweet liquor. The sweetness pulls them to it, and when they drink it, they get drunk and then drown in it. Crazy, but it works like a charm!
