If Lincoln had a $5 dollar bill about him, it would have been a Federal note. At that time Confederate currency was worthless, and a president would not want to carry the currency of the Confederacy, which was, after all, the enemy.

Assume it was the USA because when Lincoln was assassinated the CSA no longer existed as a legal entity.
