I'm going to be in Tokyo December 28th - 30th. I've read this is their New Year Holiday period and the city empties because people go to their hometowns to visit their families. Does that mean most things (sites and shopping) will be closed?
What things are best to visit while in Tokyo?

Tokyo is quite dead at that time and a number of museums and sites are closed. Shops will still be operating.

You're best to visit areas like Ueno Park, Senso Temple in Asakusa, Meiji Shrine which will be open.

Actually about 80% of the total Japan population lives around Tokyo. Which means going to relation house or home towns mean in and around Tokyo in Kanto region. That results crowded shopping malls and sites during the Holiday period. Japanese are known to be a shopping and Travel experts enjoying their holiday time.

Infact Visiting from mid November to December make you to see Autumn fall in some locations at Tokyo. This is the season turns the climate cold.

There are lots of attractions in Tokyo like Shopping, Electronics, Museams, Shrines, People, Culture, Parks and Aquariums.

Yes, during that exact time frame many stores start going into limited or even close down during that time. Tokyo is bare, if you can imagine that during Dec 28-jan2. ATMs shutdown because they run out of cash because most people are on vacation or holiday. City infrastructure remains open, you can come visit, and sightsee. Jan 2-6 things start to pick up again, stores start to advertise huge sales and things return to return to normal in Tokyo.

I don't think it's worth visiting during the end of december cos everywhere would be too crowded, and some places would be closed due to holiday season.
It won't be very enjoyable at all.
