I think that Thoreau meant we refuse to ask the difficult questions that trouble our conscience. We ignore the problems and issues that are painful to think about, and we go on with our lives as though everything was ok. We end up suppressing our conscience, and we become desperate and unsatisfied. Through this desperation, we see others around us refusing to acknowledge the same issues as us, but we think that they are happy with life, while we suffer unnecessarily. So we keep quiet about these issues, and we end up living lives of quiet desperation.

Simply--just hope it's gonna get better-better than my parents, better than it was 30, 20, 10 years ago--just let me live quietly, face my fears quietly, and quietly fear my fears.
