Like in X-Files and in Twin Peaks before it, I believe the writers are just making it up as they go along. There is no over-arching story tying all the elements together. They wrote enough "story" for a half a season, expecting the series to have a small audience and be quickly cancelled.
When it took off, the writers were surprised, had written themselves into a corner, and just went to more and more outrageous extremes to get themselves out of the mess of a plot they invented.
