From the FBI uniform crime reports: if you go by metropolitan area, the "winner" is Pine Bluff, Arkansas, with 19.6 murders per 100,000 population. Detroit was close behind with 19.5
But if you go by individual municipality, the winner is McIntosh, Alabama, which had 1 murder in a population of 240, for a rate of 416.7 .

"Murder rate" is tracked by statisticians on a "per capita" basis, with 100,000 as the base number. So if 36 people were murdered in a city of 300,000 that year, the "murder rate" would be 12.0 for that city. If a city of 150,000 people had the same number of murders (36), its murder rate would be 24.0, because the population is only half the size. That's why Los Angeles isn't usually very high on the "murder rate" rankings even though it's always at or near the top of the list every year for total number of murders. LA had over 500 murders in 2005, but for a city of 4 million people that only equated to a murder rate of 12.6, not much more than twice the national average (which is 5.6) and far below the murder rates in the deadliest US cities.
"But what is the deadliest," I hear you yelling.
Well according to the statistics (see the link below) the highest per-capita murder rate of any large (250,000+ population) city in 2005 was owned by Baltimore, which counted 269 murders and a murder rate of 42.0 - over seven times the national average. The next-highest murder rates among large cities belonged to Detroit (39.3), St. Louis (37.9), Washington DC (35.4), and Newark, NJ (34.5). Compton, which tops the list of all cities tracked by this agency, has a population of 93,000.

I'm not sure what city had the hightest murder rate, but I know the south, as a region of the country, had the highest.
