If it is an animal of the rodent family; yes, seperate them. Most male mammals don't have the same issues of eating the young they have sired. If, however, the babies are from another male, they will kill them.

Male and female what?
It is not true that males of any and all species automatically eat the young. If that were true, I would have a heck of a lot fewer cats!

Do you mean to protect the pups? I think it depends upon the dog. Mine used to sit out in the driveway about 20 yards away from the litter (who were born in the spring and so grew up in the garage) and guard the pups and the *****.
After they grew a bit up he would play with the puppies. But then he and the ***** would play catch with one another in the back yard... he was a hoot and a half.

If you are referring to a rat, hamster, gerbil, guinea pig or mouse, yes as the male will breed the female almost instantaneously
