In 2001, the President's salary was raised from $200,000/year, a level it had been at since 1969, to $400,000. $200,000 in 1969 dollars is equivalent to just over $1 million today, so the raise was simply a matter of playing a bit of catch-up after 30 years.
The salary raise was passed in 1999, well before it was known who the next President would be. It has nothing to do with whether there is a Republican or Democrat in the White House.

Clinton's last budget proposal before he left office included a salary raise for the president and was approved by congress. That's all that happened, no conspiracies, no stealing from the treasury, that's it, nothing else.
