Yes, they do, more Presidential policies than direct orders, through the Joint Chiefs of Staff. The President also appoints Generals and Admirals above the entry level ranks which are confirmed by the Senate.

True. President is commander in chief. Secretary of Defense is an adminstrative position, similar to support staff. President would issue his directives to the Joint Chiefs of Staff (representatives of each of the armed forces) and they would issue the necessary orders to their subordinates to execute the president's directives. The Secretary of Defense is simply responsible for the adminstration of preparing the Defense Department. He doesn't issue any orders placing any units into operation.
