Many times I think it comes down to preference, and knowledge. If you do not know the commands and have the knowledge to use a cmd line, you can many times find a GUI that was written to allow you to do what you are looking to. However, sometimes you end up losing functionality. Additionally, I think you can operate in a cmd line interface very quickly if you know what you are doing. Not to say I don't use GUIs, I do and love them at times. However, sometimes, a cmd line is better.

Examples would be:

Setting up a firewall in linux. You really need the functionality of a cmd line.

Working out problems with IP connectivity. There are many utils here now, so this one may be more prefernece.

Setting up mappings in a windows server environment.
