No, fingerprints are not automatically scanned into one database when they are taken for non-criminal purposes. Example, if you go a bank to cash a check, and they ask for your print, it is not automatically entered into the NCIS- whic is a national database the law enforcement use. It houses information such as fingerprints, tattoos, pictures, etc.
And yes, it does seem like a good way to catch criminals. However, there have been several arguments against this. Many feel it is great because of you have nothing to hide why shouldn't I be willing to give you my prints? On the other hand, many feel it is an invasion of privacy. "I don't have nothing to hide, but I have nothing to prove,so No, you can't take my prints just for general use."

It depends...in some cases prints must be taken and run, an example would be health care givers in retirement or rehab centers. the clients within these facilities can not often time defend themselves from predators. Also in this state, child care and school staff are printed and the prints are run thur the state's SOR database (SOR: Sex Offender Registry) In some cases the business dictates the prints be run. The SEC (Securities Exchange Commission) Not all prints are run, when prints are run there is a cost charged by the FBI or state law enforcement agency. At my agency if I run someones prints for any other reason then Law Enforcement employment or Exclusionary prints in an on going case, I get charged 18.00 dollars

Supposedly, these scanners, such as time clocks only take 3 points of a print to identify.
As oppose to the 5 points that the criminal system uses.

I once worked for the government. They took my fingerprints and added them to national database. So, sometimes yes. Also, now I can't have any real fun without wearing gloves.
