This really is a tough question. Music Critic ( http://www.music-critic.com/rock/deathcabplans.htm ), explains that in the song, "Gibbard ... contemplates the confusing nature of religion." I think that's the best way to explain it.
As troubled sinners, all of us, trying to figure out life, we will explore variegated choices, including music, for figuring out life and the afterlife.
However, personally I believe the references "if Heaven and Hell" and the part about Catholic school are an extension of Post-modern assumptions. The song becomes less about the lyrics and what is being said, but more so the emotion that comes from this combination of words.
But, I would consider both references questioning of the importance of religion, which is minimized, for him, by love. He disregards the nun's qualification of her beating him, where she says that he should fear her, and that fear is the base of love. I should include here a parallel to Machiavelli: being better to be feared than loved.
And indeed, I believe the song is a comment thusly, on the failings of organized and public religion. When Heaven and Hell, considerably the understanding of afterlife in a religious fashion, close their gates to the singer's loved--the "singer will follow his love after she dies '…into the dark', no matter where that might be." Arguably, an afterlife without religion.

Coming from a fellow musician you should always play what you enjoy to play. Music is an expression and it should not matter what anyone thinks except you. I say play it, and play it loud!!! I love that song.

i don't think that it's sacreligious, it's just a song that you're playing, which means that you have interest in it musically, and if you didn't pick it because you expressly agree with the lyrics, it's not like you mean it to be wrong

i dont think its sacrellig. i think the heaven and hell mentioned are metephors for good and bad times. also that song is so simple asounding and BEATIFUL...i like it
