because thats what the script says, and thats what the writer said, and thats what his brain told him. It was caused by the chemical reaction in his brain due to his love of bannanas, and the colour yellow. That is the root of all of the events. Although some of them aren't yellow due to disturbances while the writer was thinking in his brain, causing the brown apu etc.

d'oh!!! not everyone . apu isn't yellow neither is carl. krusty is mostly yellow. snowball is black, santa's little helper is brown. marge is mostly blue with a little bit of yellow. there's something fishy about this question.

I understand it was cheaper and easier to animate with yellow. And then it became a stylistic thing. I cannot verify this answer though!
