I've been meaning to write a story, involving two sixteen year old boys. No romance or anything like that, and one of them needs to go through a lot of pain and come out on top... any ideas?

Try to come up with a main character for your story. Write down a description - male, female, eye color, etc. etc.
Then take this character and imagine then in some odd place or scenario – anything goes! Write down ideas on what would have to happen to your character or how they would react to the scenario you placed them in.
You can do this for multiple characters if you like.
This may seem futile, but it will help you flesh out some characters and give you insight into what you may want to happen to this type of character in a potential story. You may even come up with multiple story lines!
Strong well crafted main characters can inspire readers to love your story as well as motivate you to write a great story for these imagined beings so be in! :-)

Resort to a theme from the bible. Cain-Able, against all odds and wrath of the powers to be, let the perpetrator be redeemed...I have never read the bible, but I know it is the basis for some great stories....

That's a hard one. I'd say...have one become popular and the other not. You could have it as a journal/ diary like the Princess Diary's. That would be cool and no one would ever expect it.

Maybe the one is an athlete or something and he ends up in a bizarre accident that costs him his career.
Or maybe they endure the loss of a best friend or something.

The most comman one would be one brother is lost. Another good one is that one brother dies and the other brother trys to kill the one to kill his brother. One thats better is that one brother is special and the other brother is not. and the one that is special trys to teach the other brother the ways. while they are looking for something
