It was less that Jefferson's presidency helped bring about Southern dominance, and more that the Federalists never managed to expand outside of New England.

Jefferson's party machine did an excellent job of framing the Federalists as being aristocratic and undemocratic, and the Federalists never truly recovered from Hamilton's death. Without a strong party leader, and with little to no support south of Maryland or west of New England the party was doomed as the country grew, and against a party with the strong leadership of Jefferson, Madison, and Monroe.
