An individual proton, neutron, or electron. A more general answer would be "subatomic particles".
If you're talking about hydrogen, where the nucleus IS a proton atom, then only an electron is smaller.

Atomic nuclei are composed of roughly equal numbers of protons and electrons. The number of protons determines what element the atom belongs to, but the number of neutrons can be greater or less.
Protons and neutrons in turn are thought to be made of three smaller particles called quarks, which have inventively-named qualities such as top, bottom, strangeness, charm, color, truth and beauty. The names are weird because they label characteristics which have no relationship to anything we would recognize in our human-sized world.
