No Madrid is not the highest city in Europe. It may be the highest city of it's size; I wouldn't know. The first site below gives Madrid info, including height of 646 meters which converts to slightly over 2000 feet.
Davos, Switzerland is generally considered the highest city in Europe. It is a ski resort at 5118 feet. The second site below gives info on Davos.

take Andorra la Vella, in Andorra, it is at 1'409meters, making it the highest capital city in Europe. Population 22'000, enough for a city?
take Davos, Switzerland (Switz. is part of the geographical, if not the political, Europe): it is at 1'560 meters. It has 13'000 inhabitants, is this enough for a city?
Madrid is a 667m altitude, which is some ways behind.
Possibly Madrid is the largest large city in Europe - at any rate I can't think of any other large one (not London, not Paris, not Berlin, not Stockholm, not Vienna, etc)

Out of curiosity i had a look at what i thought was the highest in Italy thinking that L'Aquila may have been higher than Madrid. I was right, 714 meters. its not a capital but you can for sure call it a city with its nearly 71.000 population

It's Andorra la Vella. It has an elevation of over 1000m (3280ft). Although some say it's Madrid, it's still Andorra le Vella. (Madrid - 646 meters or 2119 feet)

No, Briancon (1,350 meters) in the French Alps is twice as high as Madrid (667 meters). Madrid is the highest CAPITAL in Europe.
