3 friends went for lunch. The Bill came for Rs. 30. They shared 10 each and walked away. The Reataurant owner found mistake in the bill and had charged 5 Rupees more so, he called the waitor and told him to return 5 rupees to those 3 friends. Waitor thought How they would share 5 rupees and so he kept 2 rupees in his pocket and returned 1 rupee each to friends. So, now tell me how much amount each friend spent ? 10 - 1 = 9. Right ? and the total they spent ? 9 x 3 = 27. OK. ??? and the waitor kept 2. so, 27 + 2 = 29. ???? But earlier they paid 30 ??? So, where 1 rupee gone ??? Opps !!!!

This is riddle has been round for over 50 yrs and I'm never sure if I understand it, but it's to do with sleight of hand - the asker, like any good magician, is mis-directing you. There is no missing Rupee.
The way you put it sounds logical, but look at it like this: If the bill had been correct the first time, 25R between them, they owed 8.33R each, but they actually paid 1.66R more than that. When they got 1R back, each had in fact paid 9.33R to cover the bill and in effect given the waiter 0.66R.
Three lots of 9.33R plus three lots of .66R = 10R

And don't ask me to clarify it!

they spent 9 rupees each (10 - 1 = 9) so its comes to 9 ×3 = 27 and their bill is 25 so 27-25 =2 and the 2 rupees is with the waiter. Is that make sense?

The 3 people paid Rs 9 each.
That makes 9*3 which is = Rs 27 total for the 3
This Rs. 27 includes what the waiter kept for himself and the cost of lunch = 25+2= 27 right.
Now the other Rs 3 is distibuted by the 3 people right. (So, 10-1=Rs 9 for them)

Rupee didnt go any where.

9 * 3 =27 (they paid 27)

on the other side (Owner took=25
Waiter took ===> 2
25+2=27

There isnt any confusion.

thats looking at it the wrong way.
The 3 people paid Rs 9 each.
That makes it 9*3=Rs 27 total for the 3
This 27 includes what the waiter kept for himself and the cost of lunch = 25+2
The other Rs 3 has been distributed amongst the 3 people (and hence it is 10-1=Rs 9 for them)

Your accounting is wrong.

This is a case of typical errors in accounting.

This is a Riddle that is around for long long time, since the opening or the first restaurant, and three people spending 30 Quarry(coins) there at the restaurant.

Most answers have explained the discrepancy well in different ways, nothing is gone any where or is missing.

27 - 2 = 25
25 + 5 (overcharged) = 30
