Or should it be "We based our judgements on A, while they based it on B." instead?

Excuse me for this simple question, but I must assure you I'm no English-native speaker.

Your second choice is much better. The first is lacking a verb in the "B" part.

We based our judgments on A, while they based theirs on B.

Notice the correct spelling is "JUDGMENT" with no "e" in the middle. The pronoun "theirs" must be in plural to agree with the plural noun "judgments;" if "we" had only one common judgment, then the pronoun would be in singular, "their."

its none of the two. its, "we based our judgment on A, whereas they based it on B". try it out...good luck!
