Format the partition to remove the unwanted O/S. = In My Computer, highlight the unwanted o/s and right click, then format.

Before deleting the Win 98 installation, remove the boot selection entry by..
- Go to Start->Control Panel->(classic view)->System->Advanced tab
- Click the Settings button in Startup and Recovery
- Click on the edit button
- Remove the entry for Win 98 and change the default if it was default.
Now you're ready to erase the folders/partitions used by Win 98. If it's on a different partition, you could simply format it. If both are on the same partition, delete the Win 98 installation folder.

Format the partition(s) that contain Windows 98. Use a program called Partition Magic. Install the program in XP, and it will show you all your partitions. The FAT32 partitions should contain your win98 installation.
Please also make sure to backup your data (music, documents, video) before you delete or format the partition.

Do you mean you have two drives one drive for each or both of them installed on one drive? if both of them installed on one drive you have to format. because if you un install 98 the xp will still be there but the computer wont start up.

you can delete win win98 folder...
but it will still ask you about OS at booting time...
to remove that option from booting follow this steps
right click My Computer>Properties
click on advanced tab
in startup & recovery box, click on setting button
select windows xp in default opertaing system dropdown
uncheck both the time to display checkboxes
click ok
your done
