I'm afraid if I try soap and water, it will only be worse in the future.

The leather is absorbing the sweat from your feet which is causing the odor. Clean them with a damp cloth and some saddle soap. You can get saddle soap at Walmart shoe dept. Spray with lysol every day after wearing them.

Go to someplace like Walmart to their foot care section. They have foot powder you can dust or spray on your shoes. I prefer the spray powder for a pair of really nice leather sandals I don't want to part with. If the outside is dirty, wipe it with a damp cloth or leather cleaner. Be sure not to wear when your feet are wet or the flip flops are wet or that will make the smell even worse.
