It is a metaphor. It comes from a poem by Charles Causley about a young boy called Tim. Poor Tim hasn't got much going for him in his life and having to study arithmetic is just a hassle. So he metaphorically shoots the arithmetic bird like a farmer or game warden would shoot birds that are a nuisance.
