normally, it can only come from the programs at start up. If it were a virus, you would notice the slowness all the time. I read the blog they refer you to about slow computers, and i partially disagree for a lot of reasons.
Sure, if you take away most of the programs you run at start up, it will be faster. But if you intend to open those programs later, the time you won there will be lost here.
MS config can be used as a diagnostic tool, but also as an everyday tool. If you do not want all your programs at start up, the easiest way is to diable some of them through MS config ( like Google talk, Skype, etc, things you will not use every day) and have your computer run on selective start up, no problems, works fine, and the programs you may want are easily accessible. If you want to completely disable programs, you should go to run, then services msc, and a list of programs will appear, you can decide to diable them, have them on manual, or automatic. In reality, that can be useful for gaming, if you want to gain a bit of speed, but that is not what you use your computer for.
Delete the prefetch folder.... once again, it depends what you do with the comp. If you go to the same sites regularly, your prefetch is like the best of the cookies you can have. It will make it faster for you to go back to your mail, yahoo, etc...
If you browse the web a lot, then it can make sense. The prefetch is full with markers of the sites you have been to. So, emptying it only makes sense if you do not think you will go there again. Otherwise, you give more work to your computer who will have to do it again and again.
In reality, I would get rid at start up of the programs you only use sporadically, and wait a couple of minutes longer until your computer is ready.

give it some time to "warm up." I'm using a '02 Gateway PC at the moment, an I know that I have to let this thing sit a good 3 to 5 minutes before I can manage to do anything. There is substantial space on the computer itself, it just takes a little longer then the yr old HP or the nearly yr old Toshiba that I have in the house. there is no easy solution... only that. Sorry if that makes it an incontinence.

When you start up your computer, it is also starting up a number of background processes (several Windows processes, your virus scan, an iTunes process, MS Office, or whatever). The start up of all these background processes is eating up processor time for the first couple minutes of start up, so the computer has a hard time starting up specific programs that you also want to start running (Internet Explorer or whatever). If you want to be able to start using your computer effectively sooner after start up, you need to track down the things that are starting without your knowledge and set them up to only start when you want them to, not automatically on startup.

lets get that out of ur pc ur some antivirus will miss key keylogger and trojans . frist of all you need to download avg antispyware this is verry good in getting all kinda bad files . then you need to download Adaware
a-squared< is verry good in picking up traking software files that is on the pc and it will find them . then download antispyware blocker that will find any type of virus . trojans files with antispyware blocker when you run that at the top of the box ur see

remove the word windows and just leave in
C:\
then hit scan it will search all of the pc every file for virus or trojans and this will not have any problem with ur antivirus you have i have this my self .
then download spyware doctor that will search the pc for even more spyware adaware . just having 1 or 2 antispyware dont cut any ice at all you neeed what i said to download . when you have them run ur pc in safemode and scan the pc with then 1 at a time . this way from safemode the trojan and keylogger cant hide them self coz there is not internet access on in safe mode all the software i said to download will get the trojans and keylogger
