I could go the easy route and say "Tears in Heaven" by Eric Clapton, but I won't.

So I'll go with either "I Can't Make You Love Me" by Bonnie Raitt, or "Strange Fruit" by Billie Holliday.

"Red Right Ankle" by The Decemberists is a pretty sad tune as well.

Devics has several such as Firehead and then there is Living Inside Her by Kelly's Lot. Fisher does a sad song called Missing. Fisher's song I Will Love You was deemed too romantically sad by the test audience for the romance movie Message In A Bottle.
