what kind of system? water? it could be air, duct work loose, damper flapping? need more details.

this is a common problem, you are low on freon, and the freon surges through the liquid line and makes a thumping noise on the boards under the house, just call and get the freon checked, you are probably about 1.5 lbs low , it gets worse about this amount, but after you have it charged have the technician to add a little foam insulation between your pipes and floor ,,,it should quiet down enough that you cant even hear it,,,hope this helps,,,good luck

Components like pumps, compressors and motors make more noise in their real working environment than they do when tested in the lab by their manufacturer - to the extent it is sometimes assumed that they are faulty when they are installed.

This could be many things. Loose ductwork, loose vent, Fan cage dirty and off balance
