My favorite is Fluffy, just because he is anything but fluffy but may have been in the past. Also this is the name of the ferocious dog in Harry Potter.

Here are some other options:
Shaggy - as from Scooby doo, and also a property you could only associate with the skeleton when alive.
Lucy - after the very old one found in Africa
Rattle
Smiley
Eric - because it is such an ordinary name
Bony M - the pop group
Jaques Esqueleto
Rib van Winkle
Von Ribbentrop
Yorick - after Shakespeare's character from Hamlet
Skelly Bellybutton
Mr Thrifty - didnt spend too much on food
Ebeneezer - as in Mr Scrooge - and Ghost of Christmas
Napoleon - because his bones fell apart
Bonaparte (as above) only more obvious
Edgar Allen - after the Victorian Horror story writer
Spooky Kooky
Jean-Paul after Sartre the existentialist philosopher
Rev Ted - after Rev Haggard who is still in the closet
Tom Cruise - as above
Congressman Foley - who came out of the closet
