As long as the computer is not reading or writing to the jump drive, plugging and unplugging should not affect it.

About the only things to remember are:
1. Make sure you have good, updated antivirus software if you are transporting the jump drive between computers.
2. Make sure you "eject" the drive (either in My Computer or by clicking the "safely remove hardware" icon in the systray) before removing it, as this will prevent data corruption (although this is more a problem for the drive than your pc)
