If my sprocket on my quad has a couple points missing would that make a clicking noise??

You bet it would. Replace the sprocket PDQ, otherwise you'll destroy the chain and Lord only knows what other damage will happen when it wraps itself around stuff -- including maybe one of your legs -- or you get pitched off...

I'm not kidding, okay?

yes it does, you need a new sprocket and a new chain as well......
