"at this time" is the correct usage.

I think a much less awkward way to say what you intend is, "Right now, what's the weather like in...."

For instance, "Right now, what's the weather like in New York City?"

Again, the way you have worded it can be understood, but it is awkward, and it is not exactly standard English.

You would NEVER say, "How is the weather IN this time at New York?"

You COULD say, "How is the weather at this time in New York?" But honestly, when worded this way, it sounds like you're not originally from the United States!

Neither is correct. It should be:
how is the weather at this time in that place
