This is probably shell rot- of which there are many kinds. If the spots are fuzzy, it may be a fungal growth. If hard and bone-like, it could be bacterial or injury-related.

you qouted "over add calcium" did you mean " over added calcium"?
if you did just lay the turtle in some mid soapy water for a little while (make sure the water level isn't too high) and the calcium build up will dissolve off.
