Could be that your air ducts are really dirty with dust or you could have some mold and mildew growing in your air vent boxes and your plenum. You should have your duct system checked out. There is a better chance of you getting sick because of that.

Maybe it is cooler more natural? It sounds weird. How do you drive in a car during the summer with no AC?? I know I couldn't. That is cool that that happens to you it makes you unique.

It could be that there's more wind during the day, and that wind combined with the cold air coming from the AC is striking your sinuses, which would cause the headaches...just a random guess.

Perhaps you are allergic to something you wear and the heat in the car through the windows and the air circulation with AC combine to give you too much until it wears off during the day and is not re-applied until the next day. (Ex. shampoo scent, perfume, deodorant, soap, fab. softener on the towels, something you eat for breakfast, hair spray, mousse, etc.)

My guess is that it's because of some kind of allergen, maybe in a certain fall flower. Since the flowers close at night, the allergens might be a lot less...?

Well...this seems familiar...I think I used to do this...It might be because of the heat during the day, or your car has a bad air conditioner....
