Depends on what you want, weather is warm all the time in both cities, there is no winter, there are no seasons, always warm, that's it, only in the winter a little bit colder, but never below 2 celcius, I would advise you to visit both cities before moving, both of them are very different, not to say that Mexico is very very different from the U.S. or any other developed country. You can go to both of them in a single trip, since the traveling time between them is about 2 hours

To retire I would recommend Guanajuato, since it is cheaper, life is much more quiet, it is a magical town with lots of history, and you don't even need a car, it is important to mention that Guanajuato is very small, I lived there for most of my life and I've seen almost all people from the city at least once. There are not that many supermarkets, nor malls or whatever, it is a unique way of life!!, I highly advise you to visit before going there as it is very quiet, people who move from big cities to Guanajuato usually find it very boring, but you can easily buy a house, or rent one for very little

In Queretaro you need a car, public transportation is not good, life is quiet but it is more expensive to live in Queretaro, not a lot more, but still, Queretaro is more industrial, there are not really that many attractions or things to do. It is a city that has a high growing rate, therefore buying a house there is much more expensive that in Guanajuato.

Perhaps Queretaro has more infrastructure in matters of health care and stuff. Please consider both cities are quite cold during the winter and houses are not heated.

Hope it helps, and thank you for choosing my country for your retirement!
