Charles Xavier and Magneto have known each other for a long time. They were close friends once as well.
As for the rest of the X-Men, Magneto was their first opponent when he tried taking over Cape Citadel way back in (Uncanny) X-Men #1.
Their past friendship has been brought up many times, throughout the history of X-Men comics.

They didnt know each other as children! Because Magneto was in a concentration camp as a child. They met later i think in college. Both started searching for new mutants together. Magneto eventually went his separate way.

They grew up together and were once friends, as it shows in the beginning of x-men 3, but eventually magneto went his own way and started the brotherhood.

the real story as told inthe comic.
they met in Isreal during one of professor X trips as a surgen to help a patient there called Gabrielle Haller the mother of the know mutant called legion Aka David haller. Xaviers son. she was in a catatonic state in a hospital there. and magneto was a aide nures aide that was good at making medical equepment of high quality. like the perfet wheel chair.
